I’m having the same problem you posted in January 26th, in 2012 (long time ago): I’m looking for a solution to convert academic papers (pdf usually with 2 columns) into a .mobi or any kindle readable extension. Since you had this problem in 2012, I was wondering if you managed to find a solution to your problem, and if you can share it.
